You defeated the aliens. You have destroyed the main Alien ship by blasting the computer core. The rest of the aliens will be rounded up within days.
Unfortunately it seems you killed Bob. He hasn't been seen since the ship exploded. The human government tried to transport him out, but it doesn't look like it worked, because no one has seen him. Oh well good work none the less. It just would've been nice if Bob had survived.
